So I am short 5'6" and wanted to lower the height of the bike to allow both feet to be flat on ground when stopped. I want to replace rear shocks and rebuild front. What are the ways of lowering and where are you guys buying your parts. Also plan to cafe the bike.

G'day
shorty Patdabin, and welcome aboard. I'm 1.5 inches shorter than you, and found that a lower seat allows me to get both feet flat on the ground. It feels much safer when maneuvering in a carpark.
If you are going the cafe route a lower and flatter seat is normally a requirement, so save yourself some trouble and keep the stock suspension.

If you can find some tires with a smaller aspect ratio, you can lower bike another quarter inch or so.

Assuming no maximum loads; I would get 13" rear shocks, same as the short wheelbase bikes, and a aftermarket top clamp that allows the fork to be slid up a bit higher... los dos centavos

The top clamp you talk of do you have a recommendation for a place to get one. Link perhaps.
